Cymbella affinis has somewhat wider, less protracted apices, only one isolated stigma, and a flat or excised ventral margin. Cymbella excisiformis has narrower valves and only one isolated stigma. Cymbella blinni valves cover a greater length range and the dorsal margin is more arched.
