Cymbella neocistula has larger valves (>11 μm wide), lower areola density (16-22 in 10 μm), and lower stria density at the valve center (7-10 in 10 μm). Cymbella diversistigmata has lower densities of striae (9-10 in 10 μm at valve center) and areolae (21-24 in 10μm), and may have isolated stigmata on the dorsal side of the central area.
