Pantocsekiella comensis has valves that are tangentially undulate, with secondary radial undulation.
Pantocsekiella tripartita
similarly has ornamentation in three wedge-shaped groups, but its valve face is radially undulate.
Pantocsekiella kuetzingiana
and Cyclotella krammeri have much smaller central areas, with irregular, occasionally bifurcating striae giving the central area perimeter a 'ragged' appearance.
Pantocsekiella ocellata may be difficult to distinguish. In general, P. ocellata shows 3 (sometimes 4-6) deep, concentric depressions and may have 3 large papillae or silica ‘balls’ on the valve face.
