Generally, G. affine has a lower stria density, more robust valves, and c-shaped areolae (SEM), according (Van de Vijver and Abarca, 2023).
Gomphonema insigne has a more acute headpole and striae that do not encircle the headpole.
Gomphonema gracile (lectotype, Reichardt 2015) is smaller in length and width and has a more lanceolate shape.
