Encyonopsis subminuta has elliptic-lanceolate valves and protracted apices, even in the largest specimens. Valves of E. anacondae are more linear in shape. Encyonopsis alpina, E. microcephala, and E. minuta are smaller in size. Encyonopsis alpina also has higher stria density (28-32 in 10 µm) and E. neerlandica lacks the "shoulders" of E. microcephala. Encyonopsis krammeri has narrower valves that are more dorsiventral.
